About 1,000 plants at an advanced stage of growth were discovered by police after a member of the public reported a pungent smell and suspicious activity around an industrial unit on Richardshaw Lane in Pudsey.
When officers arrived they found that the warehouse had been broken into.
A van which sped off was stopped and the two men inside were arrested.
A third man was later held on suspicion of cultivating cannabis.
Inspector Dan Wood, of the Leeds Outer West neighbourhood policing team, said: "Thanks to the vigilance of a member of the public, a significant quantity of cannabis has been seized before it could enter the illegal drugs market that fuels crime and anti-social behaviour.
"I would encourage anyone who has such concerns about suspicious activity to contact us so that we can make checks."
